On 4.2 with Retroarch, I did not observe this, but it was 2 years ago.
Actually Retroarch IMHO shell and the core in it from a heap of different emulsions, many are on the droid in the form of separate emulsions. Although it is convenient not to breed a zoo.
Maybe you should play with the Retroarch settings. Enable or disable frame skipping, etc. associated with graphics.
